With the MIDI file import I know that the initial file settings for key signature can be used instead of auto-detection, but are key signature MIDI meta events that may exist later in the file handled as well with the "use file settings" option enabled? I ask because the "detect key changes" option is grayed out when "use file settings" is enabled.

Yes. All key changes are read from the file and used as input for analysis.
We haven't found the time to run sufficient stress tests yet. Therefore your results may vary. I'd be interested in your experiences with certain files that might not work as expected.
