Pulling chords from palette, like shown below to a selected layer harmony should not overwrite all layers.

Yeah, that's confusing.
Layer selection is not global. It's only for the inspector so you can edit the superimposed chords. If you drop a chord on a progression it replaces all layers.
An independent progression per instrument is an entirely different thing that's not (yet) supported. I don't know if it would make sense, harmonically.

What do you mean with “makes sense”? So far Synfire is pretty agnostic to musical dogmas, I personally would like to have the flexibility and be able to experiment. For example the Rhodes plays chords of a Dorian progression, while the saxophone plays melodically in alternating minor and major blues scale.
