Sorry two cups of coffee here, I'm on a role.
Could there be a command which would show you the current state of uppermost containers, and then a switch to show you an overview with any additional parts you have added on. This way it's easier to see where additions/substractions/modifications should be made. What I mean is if you open root container or a special overview container, it would show you a composite of all containers, so you could see exactly whey unexpected notes are/are not playing.
It seems I inadvertently have single instrument containers with notes for other instruments, and it takes me a while to figure out where they are, never mind how I did it.
Right now I export song and convert to accompainment, then it's easier to see arears that require my attention. i then examine the root container and can see peaks/valleys/places of congested notes etc.
I keep all previous vestions, sometimes I go back and drag parts between versions.
Right now I have been starting in SFP, porting to Logic making some changes, Importing in SFP again, either static, or with interpretation depending on my needs. This seems to be an easy way of making large adjustments without losing the impact of the original song.
Please I am by no means complaining, if I'm missinging a point cause of SFP ignorance, please point out and excuse me..
