I've tried to import this little progression, and it always seems to come out wrong.
I've attached the .mid file for someone to look at.

Why not just harmonize it? Import as static pitch and fire up the harmonizer. Then you have the choice which chords you like best. Chords are almost always ambiguous, so it's nice to see all matching alternatives in a list, try them out, and pick one.
When you're done, accept the result and you've got your progression in the Harmony parameter.

Hm. I had no problems. This is what I did:
1. Opened blank arrangement, called Instrument >> Import Phrases
2. Opened your midi file
3. By default, it used pattern recognition, which is not suitable for harmonization, so I changed the algorithm to "Static Pitch" (see: Take parameter) after the import and applied that. Note that you can always redo the figure recognition as long as you do not delete the Take parameter.
4. Opened the harmonizer, selected matching chords
