I have two containers that play in parallel. The top one is a guitar with its own harmony, and the bottom container is a pad with a different harmony. The harmony from the guitar's container is overriding the harmony from the pad's container. How do I get them to play their respective harmonies?

Create a harmony with two layers for each instrument. Select layer 1 for one instrument and layer 2 for the other using the Layer parameter

Some parameters are global by design (Harmony, Tempo, Signature, Time). No matter where you place them they control all instruments. This is to avoid confusion when containers are moved around.
You can still do polyrhythm and polytonality manually. I do overlays of 4/4 with 3/4 all the time. Synfire just picks one signature for display and notation export, but that doesn't hinder you to mix phrases with different time signatures. For editing, you can temporarily change signature in a container.

No, the Layer parameter is for Harmony only.
If you want to mix time signatures, simply use phrases with different time signatures. They won't change their rhythm to match the current grid (the grid is display-only).
Some tools use time signature as a hint, e.g. the Harmonizer uses it to estimate chord transition points. When you apply a Velocity parameter template on the Clickboard, it generates a parameter based on the current time signature, etc.
Apart from that your are free to let phrases play whatever rhythm they have been made for.
