Found this little utility that strips everything out of a midi file except note on and note off data.

There is a download link right below the picture in the second post.
The MFSp version (linked here) is easy to use. Just drop your midi file onto it and it puts a new file into the same folder with "_stripped" appended to it.
It requires no installers just a simple .exe and it runs on Win7 64 so should work on other OS's as well.
Beware you do lose the instrument assignments as well, but that may not be a bad thing.
