I have read the manual and I cannot find exactly how to setup a midi keyboard to play Live Midi. I have a yamaha synthesizer with the proper midi cable attached and functioning on other programs. I am familiar with many programs but the midi interface in harmony navigator is not smooth. Help would be greatly appreciated.

If you want to use it for input, tick the box "Use This Port For Input". The red "Input Status" indicator should flash when you play the keys.
If you want to use it also for output, create a device description, and name it after your synth. Connect it to the USB MIDI port.
Then add the sounds you want HN to automatically select and play to the default soundbank.
If it's GM compatible synth, you can use "Bank >> Initialize General MIDI". That will insert all standard 128 sounds automatically.
There might be a midnam XML device description around on the net that you can download and import into HN. Google for "midnam" plus you synth's name. That would save you the work of entering all sounds by hand.
Once HN knows about the sounds your synth has to offer, go to the "Global Instruments" tab and select the sounds you want to play live.

Be sure you have "MIDI Through" turned on. Your live input is sent to the instrument you last selected, either in a song, an accompaniment pattern, or any of the sounds in the Audio & MIDI Setup window, or the global instruments.
If you don't select any instrument, the input is not forwarded.
