I think that scale selection preferences are global for a whole arrangement. If you change them somewhere in an arrangement they change everywhere else.
Have you considered making them local to containers? That way, you could have one section of an arrangement using traditional scales but another section using more exotic scales without having to change the scale choice for every chord.

Hm. Interesting thought, although I suspect it would be rather counter intuitive as there is no way to see which container would override the settings of another.
Note that the preferences are only in effect when making changes to the progression manually. They are not used for rendering.
For most situations, it should be easy enough to switch the presets before adding new chords or picking/estimating different scales.
